Proteins Binding to and Regulating Human Telomeric Transcripts

Abstract

Telomere are the protective terminal structures of linear chromosomes. The repetitive TTAGGG sequences are bound by the dedicated shelterin complex, as well as by histones carrying modifications characteristic of silent chromatin. Like the centromeric heterochromatin, telomeres are transcribed, resulting in a heterogenous population of RNAs, containing the unique subtelomeric as well as the common telomeric sequences. The telomeric transcripts, TERRAs, are capped, and a fraction of them is polyadenylated. The presence of the poly(A) tail confers increased stability to the RNA, otherwise relatively short-lived. HnRNPA1 is an abundant, mostly nuclear protein, committed to multiple steps of mRNA biogenesis and trafficking.In vitro, hnRNPA1 shows a striking affinity for UUAGGG repeats. It associates with telomeres, and contributes to positive regulation of their length. In this work, we performed a screen for factors binding to UUAGGG repeats in vitro. We obtained a list of proteins specifically or preferentially associating with a telomeric bait oligonucleotide. We found hnRNPA1 among the most abundant proteins selected on UUAGGG repeats. Based on prelimary results in our lab, hnRNPA1 associates with endogenous TERRA. We set out to further characterize this interaction. We observed preferential binding of hnRNPA1 to nonadenylated telomeric transcripts, which was preserved in the cytoplasmic and nucleoplasmic cell fractions. Despite this bias, a knockdown of hnRNPA1 failed to disturb the ratio between poly(A)- and poly(A)+ TERRA. Our laboratory has previously observed disappearance of TERRA foci in interphase cells depleted for hnRNPA1. We asked, whether this effect could be explained by a change in subcellular localization of the telomeric RNA. In our hands, however, hnRNPA1 knockdown did not affect TERRA fractionation behaviour. We conclude that hnRNPA1 association with TERRA is affected by the presence of the poly(A) tail, and possibly, proteins binding to it. Based on the results obtained in cells knocked down for hnRNPA1, we infer that this protein is not linked to TERRA biogenesis nor to its cellular localization.

Precise spatiotemporal regulation of gene expression is essential for development and homeostasis of complex organisms. This is achieved in large part by sequence-specific transcription factors (TF) that bind to genomic regulatory elements to activate or repress transcription. DNA in eukaryotic nuclei is wrapped around histones into nucleosomes, which are inaccessible to most proteins. However, certain TFs can access their binding sites in the presence of histones and promote nucleosome eviction to increase chromatin accessibility, allowing for binding of other protein. These TFs, called pioneer factors, include OCT4 and SOX2, which are master regulators of embryonic stem (ES) cells. Dividing cells, including stem cells, must achieve proper gene regulation despite the progression of the cell cycle, which imposes several constraints. During S phase, the replication fork passes through the genome to make a copy of each chromosome, which leads to a loss of chromatin accessibility. Furthermore, the substantial chromatin compaction that occurs during mitosis to prepare for chromosome segregation is associated with eviction of most DNA-binding proteins and reduced accessibility at distal cis-regulatory elements including enhancers. How pioneer factors operate in the context of cell cycle progression is unclear. In this thesis, I will present work studying different features of OCT4 and SOX2, including how they interplay to regulate chromatin accessibility in ES cells, the impact of small endogenous fluctuations of their protein levels on cell fate and chromatin accessibility, and how their roles in regulating cell fate and chromatin accessibility is related to different stages of the cell cycle. Using live-cell imaging of fluorescently labeled proteins, we discovered that OCT4 and SOX2 were associated to mitotic chromatin. Using cell-cycle specific degradation strategies, we could show that the presence of SOX2 and OCT4 at the mitosis-G1 (M-G1) transition contributes to maintain the pluripotency of ES cells. We further showed that ES cells with high levels of OCT4 in G1, but not in S phase, are more prone to differentiate towards neuroectoderm and mesendoderm cell fates. Cells with high levels of OCT4 displayed increased chromatin accessibility at enhancers of differentiation genes, suggesting accessibility fluctuates with OCT4 levels and can prime cells for differentiation. To explore potential cell cycle-dependent regulation of chromatin accessibility, we degraded OCT4 at the M-G1 transition, which led to a reduction in accessibility at many OCT4-bound regions. When OCT4 returned later in the cell cycle, chromatin accessibility was recovered, although at many loci this recovery was incomplete, suggesting that OCT4 is required at the M-G1 transition to maintain these regions open. We then rapidly degraded OCT4 at other phases of the cell cycle. Surprisingly, loss of chromatin accessibility was highly similar at all cell cycle phases, showing that OCT4 is constantly required to maintain regulatory elements accessible. To explore the dynamic regulation of accessibility by OCT4, we performed time-course measurements of accessibility upon its degradation. This revealed that loss of accessibility was temporally correlated to the degradation of OCT4. These results suggest that chromatin accessibility is highly dynamic and continuously dependent on the presence of OCT4 across the cell cycle in ES cells.

Telomeres are nucleoprotein structures present in the end of linear chromosomes. In humans, a core complex of 6 proteins cap and protect the chromosome ends from being recognized as double-strand breaks and eliciting unwanted DNA damage and repair responses, which lead to chromosomal end-to-end fusions and genomic instability. In addition to the shelterins, another 200 proteins are detected at telomeres by mass spectrometry. Their functions at telomere are not yet completely understood. Telomeres are transcribed into a long non-coding RNA called TERRA. It is believed that subtelomeric CpG islands act as TERRA promoters. TERRA is suggested to regulate telomerase activity, to participate in the processing of uncapped telomeres, in telomeric heterochromatin formation and in promoting recombination-mediated telomere elongation. TERRA levels are increased in patients affected by the ICF (immunodeficiency, centromeric instability, facial anomalies) syndrome. Since these patients also present very short telomeres, it has been suggested that TERRA regulates telomere length, either by inhibiting telomerase or by promoting access to end-attacking nucleases. We used HCT116 DNMT1 (deletion of exons3-5/exons3-5) DNMT3B (-/-) (DKO) cells as a model for the ICF syndrome to try to comprehend the relationship between TERRA expression and telomere length. In this thesis, we try to understand (1) if there is a direct correlation between TERRA expression and telomere length, (2) what drives TERRA transcription, (3) what are the consequences of TERRA overexpression, and (4) what could cause the short telomere phenotype in DKO cells. We show that not all telomeres overexpress TERRA in DKO cells, but even telomeres with normal TERRA expression are short. By analyzing subtelomeric sequences, we found that the presence and density of subtelomeric CpG islands determine if its transcript will be upregulated in DKO cells or not. We used absolute quantification methods to demonstrate that TERRA is expressed from multiple chromosome ends, disproving a recent proposal that TERRA stems only from one locus. We also discovered that CpG-negative subtelomeres express TERRA in levels similar to CpG-positive ones, suggesting that the presence of subtelomeric CpG-islands is not a requirement for high TERRA expression. We next evaluated the telomere length dynamics in DKO cells. We found that DKO cells show lower telomere elongation rates than the WT. Moreover, DKO cells fail to downregulate TERRA in S-phase, in contrast to WT HCT116 and HeLa cells. The downregulation of TERRA in late S-phase has been proposed to alleviate TERRA-dependent telomerase inhibition and thereby allow the enzyme to extend short telomeres. To better understand TERRA transcription, we performed a siRNA screen to discover new TERRA transcription regulators. We found ZNF148, ZFX, PLAG1 and EGR1 to be new repressors of TERRA transcription. Finally, we established a CRISPR activation system to induce overexpression of endogenous TERRA. Overexpression of 10q and 13q TERRA in HCT116 did not lead to telomere shortening in cis. In HeLa cells, overexpression of multiple TERRA species led to deposition of the heterochromatin marks H3K9me3 and H4K20me3 in the telomeres. These marks were also enriched in subtelomeric sequences in cis. Since TERRA has been shown to interact with SUV39H1 to ensure H3K9me3 deposition, we speculate that TERRA also recruits SUV420H2 to induce H4K20me3 accumulation.

A chromosome 3-encoded repressor of the human telomerase reverse transcriptase (hTERT) gene controls the state of hTERT chromatin

Telomerase is crucial for human carcinogenesis. The limiting component of telomerase activity is telomerase reverse transcriptase (hTERT), undetectable in differentiated somatic cells but present in most tumor cells. There is evidence that hTERT transcription is shut down by a repressor in normal cells, but the mechanisms that turn on or maintain expression in tumor cells are not understood. To identify cis-acting regulatory elements, we scanned the hTERT gene for nuclease sensitive sites. In tumor cells and in in vitro transformed fibroblasts that contain hTERT mRNA, we detected a pattern of nuclease-sensitive sites in the second intron different from that in normal fibroblasts. To test whether the chromatin state characterized by the increased nuclease sensitivity plays a role in tumor-specific hTERT expression, we used a telomerase-positive breast carcinoma line, 21NT. Introduction of a normal chromosome 3 into these cells is known to down-regulate hTERT expression, probably through transcriptional silencing. 21NT cells displayed a similar pattern of micrococcal nuclease (MNase) sensitivity to other telomerase-positive lines, whereas the hTERT chromatin of the chromosome 3-hybrids resembled that of normal fibroblasts. In segregants that had lost the normal chromosome 3, the MNase sensitivity pattern characteristic of telomerase-positive cells was restored, and some (but not all) re-expressed the hTERT gene. The simplest model compatible with these results, and with data on the mapping of an hTERT repressor on chromosome 3, is that hTERT expression in tumor cells depends on an open state of intron 2-chromatin. We propose that, during the development of the breast carcinoma from which the 21NT cell line was derived, loss of function of this repressor led to chromatin remodeling necessary (but probably not sufficient) for expression of the hTERT gene. An improved understanding of the precise mechanism of hTERT dysregulation in human cancer may well find applications in the development of antitelomerase cancer therapy.
