Explicit solvent simulations of the aqueous oxidation potential and reorganization energy for neutral molecules: Gas phase, linear solvent response, and non-linear response contributions

First principles simulations were used to predict aqueous one-electron oxidation potentials (E-ox) and associated half-cell reorganization energies (lambda(aq)) for aniline, phenol, methoxybenzene, imidazole, and dimethylsulfide. We employed quantum mechanical/molecular mechanical (QM/MM) molecular dynamics (MD) simulations of the oxidized and reduced species in an explicit aqueous solvent, followed by EOM-IP-CCSD computations with effective fragment potentials for diabatic energy gaps of solvated clusters, and finally thermodynamic integration of the non-linear solvent response contribution using classical MD. A priori predicted E-ox and lambda(aq) values exhibit mean absolute errors of 0.17 V and 0.06 eV, respectively, compared to experiment. We also disaggregate E-ox into several well-defined free energy properties, including the gas phase adiabatic free energy of ionization (7.73 to 8.82 eV), the solvent-induced shift in the free energy of ionization due to linear solvent response (-2.01 to -2.73 eV), and the contribution from non-linear solvent response (-0.07 to -0.14 eV). The linear solvent response component is further apportioned into contributions from the solvent-induced shift in vertical ionization energy of the reduced species (Delta VIEaq) and the solvent-induced shift in negative vertical electron affinity of the ionized species (Delta NVEA(aq)). The simulated Delta VIEaq and Delta NVEA(aq) are found to contribute the principal sources of uncertainty in computational estimates of E-ox and lambda(aq). Trends in the magnitudes of disaggregated solvation properties are found to correlate with trends in structural and electronic features of the solute. Finally, conflicting approaches for evaluating the aqueous reorganization energy are contrasted and discussed, and concluding recommendations are given.

Hydrophobicity with atomic resolution: Steady-state and ultrafast X-ray absorption and molecular dynamics studies

Static and time-resolved X-ray absorption spectroscopy (XAS) is used to probe the solvent shell structure around iodide and iodine. In particular, we characterize the changes ob served upon electron abstraction of aqueous iodide, which reflects the transition from hydrophilic to hydrophobic solvation after impulsive electron abstraction from iodide. The static spectrum of aqueous iodide, which is analyzed using quantum mechanical/molecular mechanics (QM/MM) molecular dynamics (MD) simulations, indicates that the hydrogens of the closest water molecules point toward the iodide, as expected for hydrophilic solvation. In addition, these simulations demonstrate a small anisotropy in the solvent shell. Following electron abstraction, most of the water molecules move away from iodine, while one comes closer to form a complex with it that survives 3-4 ps. This lifetime is governed by the reorganization of the main solvation shell, basically the time it takes for the water molecules to reform a hydrogen bond network in the hydrophobic solvation shell.

Computational Quantum Chemical Studies on Radicals

Radicals play an important role in many areas of chemistry, such as atmospheric, aquatic, polymer, and biological, to name a few. Radicals are often highly reactive species which are short-lived and therefore harder to study by experimental techniques. In principle, computational quantum chemistry enables the study of arbitrary chemical species, including elusive radicals. However, the approximate quantum chemical methods which are used for production simulations need to be validated for the type of problem in question. First, it is necessary to validate that highly accurate reference methods commonly applied to closed-shell systems are equally applicable to radicals. I show that the “gold standard” for closed-shell systems (coupled cluster with singles, doubles, and perturbative triples excitations (CCSD(T))) can produce molecular geometries and vibrational frequencies suitable for (sub-)kJ/mol thermochemistry for radical species as well. However, additional diagnosis is necessary, especially for vibrational frequency calculations. Coupled cluster methods are then used to compute benchmark binding energies between small radicals and water or hydrogen fluoride as a proxy to the aqueous condensed phase. I find that many common density functional theory (DFT) methods cannot reproduce these binding energies to within chemical accuracy (1 kcal/mol). However, some functionals, for example MPW1K and BHandHLYP, perform better than others. If more accurate ab initio methods are computationally too demanding for the system of interest, these DFT methods should be used for (micro-)solvated radicals. Complexes of radicals with polar solvent are found to be more strongly bound than expected. This can not be explained by dispersive and electrostatic interactions alone. Using natural bond orbitals, I show that additional donor-acceptor interactions may be responsible for the strong intermolecular binding observed. One of the most fundamental processes involving aqueous organic radicals is the one-electron oxidation of closed-shell organics. I study the vertical ionization of neutral organics. That is, the ionization is faster than the reorganization of the solvent (and solute), and the conformation is assumed to be unchanged during the ionization process. I find that the difference between the gas-phase and aqueous-phase vertical ionization energy, ∆VIE = VIEaq − VIEgas, ranges from ≈ 0 to -1.0 eV for small aromatic compounds. The differences in ∆VIE between different compounds seem to be caused by the solvent structures of the ≈ 70 water molecules closest to the solute. In natural surface waters, oxidized organics arise through the reaction of photochemically created radicals with organic molecules already present in the water column. One example for such a reaction is the oxidation of sulfonamide antibiotics. I show that upon oxidation of sulfadiazine and related compounds, an aniline radical cation is formed. The reactivity of this oxidized species is strikingly different from its reduced counterpart: the barrier for a nucleophilic attack on the aniline ring is drastically lowered, and a fast rearrangement reaction can take place. I demonstrate that current quantum chemical protocols are suitable for mechanistic studies of solvated radicals, and I successfully apply them to such problems. To achieve chemical accuracy for quantum computational protocols, further developments are necessary. To validate novel approaches, the benchmark data presented in this thesis may be used.

Modeling non-covalent interactions in condensed phase

The modeling of non-covalent interactions, solvation effects, and chemical reactions in complex molecular environment is a challenging task. Current state-of-the-art approaches often rely on static computations using implicit solvent models and harmonic approximations. Owing to the rich interaction network characteristic of molecular species in the condensed phase, the neglect of the dynamic fluctuations and of the mutual competition with the solvent molecules often leads to an incomplete picture.While ab initio molecular dynamics can, in principle, capture all these effects, the associated computational cost requires compromising the accuracy of the electronic structure method and the statistical convergence of the simulation.The main objective of this thesis is to develop a robust simulation workflow based on neural network potentials and enhanced sampling techniques to describe molecules and reactions in complex environment. The validity and usefulness of the proposed workflow is illustrated on three applications: (a) the solvation environment and protonation state of a mixture of phenol, hydrogen peroxide and methanesulfonic acid relevant to catalyzed industrial phenol hydroxylation, (b) the extension of the above to model the hydroxylation reaction, and (c) the description of a chalcogen-bonded complex in tetrahydrofuran featuring multiple and heavy chemical elements as a potential route for anion transport and catalysis. The developed workflow is illustrated in detail through the first example, for which the solvation environment and protonation states are dominated by strongly competing hydrogen bonds. We demonstrate the relevance of relying upon surrogate neural network potentials, enhanced sampling techniques, and nuclear quantum effects to achieve an accurate description of the complex mixture. The second example extends the simulation pipeline, combining the neural network potentials with metadynamics to enable the modeling of the catalyzed phenol hydroxylation reaction with a special emphasis on its regioselectivity. Finally, the third example broadens the application of neural network potentials to the description of molecular systems containing up to seven chemical elements, which participate in very subtle and specific types of non-covalent interactions.Overall, this work highlights the potential of using neural network-based potentials to model complex reactive systems in condensed phase and to accurately describe competing non-covalent interactions. The developed workflow extends the range of applicability of ab initio molecular dynamics toolbox to real-life chemical systems.
