Abstract

Transcriptional memory of gene expression enables adaptation to repeated stimuli across many organisms. However, the regulation and heritability of transcriptional memory in single cells and through divisions remains poorly understood. Here, we combined microfluidics with single-cell live imaging to monitor Saccharomyces cerevisiae galactokinase 1 (GAL1) expression over multiple generations. By applying pedigree analysis, we dissected and quantified the maintenance and inheritance of transcriptional reinduction memory in individual cells through multiple divisions. We systematically screened for loss- and gain-of-memory knockouts to identify memory regulators in thousands of single cells. We identified new loss-of-memory mutants, which affect memory inheritance into progeny. We also unveiled a gain-of-memory mutant, elp6 Delta, and suggest that this new phenotype can be mediated through decreased histone occupancy at the GAL1 promoter. Our work uncovers principles of maintenance and inheritance of gene expression states and their regulators at the single-cell level.

Single live cell monitoring of protein turnover reveals intercellular variability and cell cycle dependence of degradation rates

Cells need to be able to precisely control their proteome composition in order to maintain homeostasis. This is of particular relevance in fast dividing cells, such as embryonic stem cells, since their global protein levels need to be doubled at each division to ensure reliable growth and pluripotency maintenance. However, how protein synthesis and degradation interplay to regulate global protein expression levels throughout the cell cycle remains unclear. In addition, while cell-to-cell variability at the level of transcription and protein expression is relatively well studied, it remains unknown to what extent protein degradation rates vary between single cells. Previous studies focusing on protein turnover have mainly relied on bulk biochemical approaches, thus only providing population averages and a low temporal resolution. In addition, many approaches to study the changes in protein turnover throughout the cell cycle have been dependent on cell cycle synchonizing drugs, which might interfere with protein synthesis and also reduce cell viability. Therefore, we further developed and applied two fluorescence time-lapse imaging strategies to study the cell cycle dependence and cell-to-cell variability of protein synthesis and degradation in unperturbed dividing mouse embryonic stem (ES) cells: 1) a Mammalian Cell-optimized Tandem Fluorescent Timer (MCFT), consisting of the fusion of the fast maturing green fluorescent protein superfolder GFP (sfGFP) and the slower maturing red fluorescent protein mOrange2, which in combination with computational modeling allows for disentangling changes in protein synthesis from changes in protein degradation in single living cells, and 2) fluorescent pulse labeling of protein tags (SNAP/Halo-tags) to monitor protein half-lives, as well as transient changes in protein degradation rates in single cells without the use of protein synthesis inhibitors. We discovered a substantial cell cycle-dependence in both protein synthesis and degradation. In particular, a large fraction (40%) of proteins was stabilized around cytokinesis, an effect that has not been described previously. Interestingly, protein degradation rates were highly variable between single cells and were positively correlated with synthesis rates in individual cells to buffer protein expression level variability. Furthermore, degradation rates of different proteins co-varied between single cells, both in ES cells and fibroblasts, suggesting variability in proteasome activity as a source of global extrinsic noise in gene expression. We identified the proteasome component ADRM1 as a potential limiting factor that contributes to generating such noise, as its expression levels were negatively correlated with protein half-lives in single cells. Our work demonstrates the importance of single cell live imaging approaches to study dynamic processes and cell-to-cell variability and sheds more light on the complex interplay of protein synthesis and degradation in determining protein expression levels in single mammalian cells.

Transcription factors (TFs) regulate gene expression in both prokaryotes and eukaryotes by recognizing and binding to specific DNA promoter sequences. In higher eukaryotes, it remains unclear how the duration of TF binding to DNA relates to downstream transcriptional output. Here, we address this question for the transcriptional activator NF-B (p65), by live-cell single molecule imaging of TF-DNA binding kinetics and genome-wide quantification of p65-mediated transcription. We used mutants of p65, perturbing either the DNA binding domain (DBD) or the protein-protein transactivation domain (TAD). We found that p65-DNA binding time was predominantly determined by its DBD and directly correlated with its transcriptional output as long as the TAD is intact. Surprisingly, mutation or deletion of the TAD did not modify p65-DNA binding stability, suggesting that the p65 TAD generally contributes neither to the assembly of an enhanceosome, nor to the active removal of p65 from putative specific binding sites. However, TAD removal did reduce p65-mediated transcriptional activation, indicating that protein-protein interactions act to translate the long-lived p65-DNA binding into productive transcription. Author summary To control the rate of transcription of genes, both eukaryotes and prokaryotes express specialized proteins, transcription factors (TF), that bind promoter sequences to mark them for the transcriptional machinery including DNA polymerase II. TFs are often multi-subunit proteins containing a DNA-binding domain (DBD) as well as a protein-protein interaction interface. It was suggested that the duration of a TF-DNA binding event 1) depends on these two subunits and 2) dictates the outcome, i.e. the amount of mRNA produced from an activated gene. We set out to investigate these hypotheses using the transcriptional activator NF-B (p65) as well as mutants affecting one of its functional subunits. Using a combination of live-cell microscopy and RNA sequencing, we show that p65 DNA-binding time indeed correlates with the transcriptional output, but that this relation depends on, and hence can be uncoupled by altering, the protein-protein interaction capacity. Our results suggest that, while p65 DNA binding times are dominated by the DBD, transcriptional output relies upon functional protein-protein interaction subunit.

Genomic Context and KRAB/KAP1-mediated Transcriptional Repression

Chromatin structure and its impact on transcriptional activity represent one of the major revolutions in the biomedical field over the passed decade. The implications concern as much fundamental as clinically-oriented research; diseases and therapeutical strategies are being approached from a new point of view (Mackay et al., 2008; Richman et al., 2009). The current work dissects the different susceptibilities of genes in the human genome and how these react to the changes in chromatin landscape upon the recruitment of a transcriptional corepressor. The KRAB-Zinc finger proteins are the largest family of transcriptional repressors in the human genome. These repressors use the KRAB domain as a docking site for KAP-1 which in turn recruits a macromolecular chromatin-remodelling complex leading to heterochromatin formation. Yet current knowledge of their impact on gene regulation is limited. By artificially recruiting a KRAB-repressor in the context of genes, our lab has previously shown that this repression can act over several tens of kilobases (Groner et al., 2010). Specifically, transcriptional silencing depends on the spreading of repressive marks to the upstream promoter. However, such spreading to the trapped promoter is not systematic, suggesting potential counter-acting influences. To identify the determinants of repression, we designed a high-throughput approach of our experimental system to accumulate thousands of KRAB docking sites for which the trapped promoter is regulable and docking sites for which the promoter is immune to repression. Firstly, our data indicate that KRAB/KAP-1-repression can act efficiently over distances of 20 kb albeit in a very variable fashion, but is limited beyond that. Second, propagation of repression in the transcribed regions was favoured in most open chromatin. Third, we observed that the broader context of genes sustaining repression was that of most euchromatic regions, recapitulating the genetic context of natural targets of KAP1 repression. On the other hand, we have no evidence that barrier elements such as CTCF counteract this KRAB-mediated repression within genes. Finally, work on cases where repression acts over distances greater than 40 kb hints at the regulation of enhancers by our KRAB repressor rather than promoter. In conclusion, this work broadens the knowledge in the emerging field of gene regulation and provides further insight on the complexity of chromatin architecture and its meaning at a functional level.
