Asymmetric Elimination Reaction on Chiral Metal Surfaces

The production of enantiopure materials and molecules is of uttermost relevance in research and industry in numerous contexts, ranging from nonlinear optics to asymmetric synthesis. In the context of the latter, dehalogenation, which is an essential reaction step for a broad class of chemical reactions, is investigated; specifically, dehalogenation of prochiral 5-bromo-7-methylbenz(a)anthracene (BMA) on prototypical, chiral, intermetallic PdGa{111} surfaces under ultrahigh vacuum conditions. Asymmetric halogen elimination is demonstrated by combining temperature-programmed X-ray photoelectron spectroscopy, scanning probe microscopy, and density functional theory. On the PdGa{111} surfaces, the difference in debromination temperatures for the two BMA surface enantiomers amounts up to an unprecedented 46 K. The significant dependence of the dehalogenation temperature of the BMA surface enantiomers on the atomic termination of the PdGa{111} surfaces implies that the ensemble effect is pronounced in this reaction step. These findings evidence enantiospecific control and hence promote intrinsically chiral crystals for asymmetric on-surface synthesis.

A robust molecular probe for Ångstrom-scale analytics in liquids

Traditionally, nanomaterial profiling using a single-molecule-terminated scanning probe is performed at the vacuum-solid interface often at a few Kelvin, but is not a notion immediately associated with liquid-solid interface at room temperature. Here, using a scanning tunnelling probe functionalized with a single C-60 molecule stabilized in a high-density liquid, we resolve low-dimensional surface defects, atomic interfaces and capture Angstrom-level bond-length variations in single-layer graphene and MoS2. Atom-by-atom controllable imaging contrast is demonstrated at room temperature and the electronic structure of the C-60-metal probe complex within the encompassing liquid molecules is clarified using density functional theory. Our findings demonstrates that operating a robust single-molecular probe is not restricted to ultra-high vacuum and cryogenic settings. Hence the scope of high-precision analytics can be extended towards resolving sub-molecular features of organic elements and gauging ambient compatibility of emerging layered materials with atomic-scale sensitivity under experimentally less stringent conditions.

Development of a non-adiabatic ab initio molecular dynamics method and its application to photodynamical processes

Photoprocesses are ubiquitous in nature, science, and engineering. The understanding as well as the optimization of photochemical and photophysical properties of molecular systems requires computational tools that are able to describe the dynamical evolution of the system in electronically excited states. Ab Initio Molecular Dynamics (AIMD) based on Density Functional Theory (DFT) has become an established tool for elucidating mechanisms of chemical reactions that occur in the electronic ground state. However, to describe photoprocesses by AIMD, an underlying electronic-structure method that is able to treat excited states is necessary. This complicates the description of these processes because in the past this implied the use of computationally expensive wavefunction-based methods, which in addition are not straightforward to use. Time-Dependent Density Functional Theory (TDDFT) provides an in principle exact description of electronically excited states, although in practice, approximations have to be introduced. Compared to wavefunction-based methods, TDDFT is computationally less demanding and is relatively straightforward and easy to use. Recently, TDDFT nuclear gradients have become available and allow to carry out AIMD in excited states. In this thesis a TDDFT-based AIMD method that is able to account for non-adiabatic effects is developed and implemented. The non-adiabatic couplings are computed by means of a Kohn-Sham orbital based reconstruction of the many-electron wavefunction for ground and excited states. The non-adiabatic scheme is based on the fewest switches trajectory surface hopping (SH) method introduced by Tully. The method is applied to describe decay processes, such as fragmentation or isomerization, that occur upon photoexcitation of the molecules protonated formaldimine and oxirane. In the case of protonated formaldimine, the results of the TDDFT-SH method are in good agreement with SH simulations based on the state-averaged complete active space (SA-CASSCF) method, both with respect to the observed reaction mechanisms and the excited state life times. In the case of oxirane, the TDDFT-SH simulations confirm the main experimental results and provide an additional refinement of the postulated reaction mechanism. The accuracy of TDDFT is investigated with respect to different issues that are especially important for the proper description of photoprocesses. These aspects include the accuracy of non-adiabatic coupling (NAC) vectors, the description of S1-S0 conical intersections, and the description of locally excited states in systems where charge transfer (CT) states are present, that are affected by the well-known CT failure of TDDFT. Concerning the NAC vectors, a qualitative agreement with SA-CASSCF is found, although magnitudes are underestimated by TDDFT/PBE. Regarding the description of conical intersections to the ground state, we find as expected that TDDFT in the adiabatic approximation (ALDA) is not able to predict an intersection that is strictly conical. However, we find that TDDFT is able to approximate a conical intersection that has a similar shape as the one predicted by SA-CASSCF. For an electron donor-bridge-acceptor molecule it is shown that the CT failure of TDDFT can also considerably affect properties of non-CT states. The use of TDDFT using conventional exchange-correlation functionals is thus not recommended for the description of such systems. Using the second-order approximate coupled cluster (CC2) method in conjunction with a high quality basis set, an accurate and balanced description of both locally excited and CT states can be made. The use of CC2 with large basis sets for AIMD simulations is however still computationally unaffordable for larger systems. TDDFT is still in its infancy and several attempts to cure some of its defiencies have already been made. These attempts mainly concern improvements of the approximations of the exchange-correlation functionals and associated TDDFT kernels. The TDDFT-SH method that has been developed in this thesis can in principle be applied in combination with any approximation for the exchange correlation functional, provided that nuclear gradients for this approximation are available and the computational cost remains acceptable. In this way, the method developed here is able to directly profit from the ongoing improvements in the active research field of exchange-correlation functionals and kernels.

Investigation of Biophysical Properties of Biomolecules by Means of Atomic Force Microscopy

Biomolecules are the building blocks of living organisms and perform the most important functions in a biological process. The aim of biophysics is to understand the biological functions of biomolecules in terms of their structure: structure and function of biomolecules has been an active research for several decades. Despite the evolution and emergence of new investigation techniques during the last 60 years, biological processes still present enormous challenges to our understanding due to the complex biological system spanning a wide range of spatial and temporal scales. An ideal biophysical method should have the capability to observe atomic level structures and dynamics of biological molecules in their physiological environment. It would also permit the visualization of the structures that form throughout the course of conformational changes or chemical reactions, regardless of the time scale. In this thesis, we have investigated two representative biomolecules using the well-defined biophysical methods in terms of behaviour and biophysical properties of biomolecules: Deoxyribonucleic acid (DNA) and the Amyloid-β (Aβ) peptide. Many different biophysical and biochemical tools were employed, where atomic force microscopy (AFM) was the primary instrument to observe the behaviour of the biomolecules in physiological conditions as well as the dynamic changes of structure of biomolecules. Moreover, AFM was used to measure the mechanical properties of biomolecules via direct and indirect methods. What is the behaviour of DNA molecules in an electric field? The behaviour of DNA molecules in an electric field is crucial for understanding interactions of DNA with electrically charged membrane that serves as a template for DNA based sensors and microarray applications, particularly under an electric field. Taken together, the ability to deposit a single DNA molecule on the electrode is essential to increase its specificity. To achieve this, we optimized the operational conditions in order to control a single DNA molecule adsorbing at +300 mV of potential and desorbing to/from the electrode at -25 mV of potential. Simultaneously dynamic imaging enabled us to analyse its morphological behaviour using real-time Electrochemical AFM (EC-AFM) in aqueous conditions. What is the molecular mechanism underlying Aβ42-fibrillogenesis and its role in pathogenesis? The molecular mechanism underlying Aβ42-fibrillogenesis is essential for defining the key determinant in the pathogenesis of Alzheimer’s disease. In this thesis, we carried out detailed biophysical studies to elucidate the structural changes associated with different stages of amyloid formation and provided unique perspectives on the molecular and structural basis underling the polymorphism of amyloid fibrils in Alzheimer’s disease. For the first time, we provided direct evidence of the existence of secondary-nucleation sites on the surfaces of Aβ42-fibrils and demonstrated that Aβ42-monomers play a crucial role in determining the structural properties and heterogeneity of the formed fibrils. In addition, real-time observation with in situ AFM was performed to define the mechanisms underlying oligomerization and the formation of protofibrils of Aβ42 in physiological conditions. Investigation of the elastic property of Aβ42 fibrils using two techniques based on the AFM. The self-assembly process of Aβ peptides into highly ordered amyloid fibrils is a crucial phenomenon in the cascade of pathological events that culminates in Alzheimer’s disease. Further, the assessment of the elastic properties of Aβ fibrils has recently attracted a lot of attention due to their potential biological applications. We measured the elastic property of Aβ42-fibrils immobilized on two types of substrate (positively charged mica and hydrophobic highly oriented pyrolytic graphite) and compared their properties using two techniques based on the AFM: Statistical analysis of thermal fluctuations and AFM based nanoindentation. The results from our studies show that the values of Young’s modulus of Aβ42 fibrils from the two substrates were similar (1.8 to 2.0 GPa), however they were different in the statistical analysis of thermal fluctuations (1.4 GPa, 2.3 GPa on mica and highly oriented pyrolytic graphite, respectively). These results imply that the method of thermal fluctuations was based on the shape of fibrils affected by the interaction force between the substrate and the fibrils.
