Sigma Factor F does not Prevent Rifampin Inhibition of RNA Polymerase or Cause Rifampin Tolerance in Mycobacterium tuberculosis

The tolerance of Mycobacterium tuberculosis to anti-tuberculosis drugs is a major reason for the lengthy therapy needed to treat a tuberculosis infection. Rifampin is a potent inhibitor of RNA polymerase (RNAP) in vivo, but has been shown to be less effective against stationary phase bacteria. Sigma factor F is associated with bacteria entering stationary phase and has been proposed to impact rifampin activity. Here we investigate whether RNAP containing SigF is more resistant to rifampin inhibition in vitro, and whether over-expression of sigF renders M. tuberculosis more tolerant to rifampin. Real-time and radiometric in vitro transcription assays revealed that rifampin equally inhibits transcription by RNAP containing sigma factors SigA and SigF, therefore ruling out the hypothesis that SigF may be responsible for increased resistance of the enzyme to rifampin in vitro. In addition, over-expression or deletion of sigF did not alter rifampin susceptibility in axenic cultures of M. tuberculosis, indicating that SigF does not affect rifampin tolerance in vivo.

Genomics and transcriptomics of the Mycobacterium tuberculosis complex

The goal of eliminating tuberculosis (TB) by 2050 depends on the development of improved TB diagnostics, drugs and vaccines. Advances in these areas require a deep understanding of the disease and its causative agent, Mycobacterium tuberculosis (M. tb). Mycobacterial species that cause TB in humans and other mammalian hosts are grouped within the M. tb complex. Development of powerful technologies such as next-generation sequencing and microarrays opened up new avenues for comparative and functional genomics of the M. tb complex. Due to the large and increasingly complex datasets generated from these technologies, the bottleneck in biological investigation has shifted from data generation to analysis. The objectives of this thesis were to establish and employ strategies for the analysis, integration, and interpretation of high-throughput sequencing and microarray datasets using a range of bioinformatics and statistical tools. In the area of comparative genomics, we assessed the genetic diversity in the M. tb complex using various methods, such as SNP (single nucleotide polymorphism) genotyping, automated Sanger sequencing and next-generation sequencing. In a study comparing the genomes of the virulent M. bovis and M. bovis BCG vaccine strains, we identified a set of SNPs that were common to all BCG strains, and could provide novel insights on the molecular basis of BCG attenuation. In another study, we surveyed the genetic variation in the highly immunodominant esx gene family among clinical isolates of M. tb and identified sequence polymorphisms in known T- cell epitopes on Esx proteins that could affect their immunogenicity. We exploited the power of next-generation sequencing to detect sequence variation among M. tb strains that could result in phenotypic differences. By comparing the genomes of drug-resistant mutants with the sensitive wild-type strain we were able to identify the target of the anti-TB drug, pyridomycin. Using a similar approach we identified a mutation that makes M. tb strains incapable of producing PDIMs (phthiocerol dimycocerosates), which are cell wall associated lipids involved in M. tb virulence. In the area of functional genomics, we mapped genome-wide binding sites for transcription factors using chromatin immunoprecipitation followed by hybridization to microarrays (ChIP-on-chip) or sequencing (ChIP-seq), and performed transcription profiling by means of high-throughput cDNA sequencing (RNA-seq). We carried out a comprehensive study to characterize the whole transcriptome of M. tb in exponential and stationary phases of growth, and understand the genome-wide dynamics of two key components of the transcription machinery, namely, RNA polymerase and NusA. By systematic integration of the ChIP-seq and RNA-seq data, we identified a set of transcription units (TU) in the M. tb genome, and mapped their putative promoters. Analysis of RNAP and NusA binding across the promoter and body of TUs and their correlation with transcription uncovered new functional aspects of the transcriptional complex in M. tb. We also exploited the ChIP-on-chip and ChIP-seq technologies to define the regulon of the M. tb sigma factor F, and gain a better understanding of the regulatory role of the nucleoid associated protein, EspR. Altogether, this thesis has improved our knowledge of the evolution, physiology and virulence of the M. tb complex. In addition, we have established next generation sequencing as a powerful tool for comparative and functional studies, with potential applications in the clinical setting.

Streptomycin-Starved Mycobacterium tuberculosis 18b, a Drug Discovery Tool for Latent Tuberculosis

Mycobacterium tuberculosis 18b, a streptomycin (STR)-dependent mutant that enters a viable but nonreplicating state in the absence of STR, has been developed as a simple model for drug testing against dormant bacilli. Here, we further evaluated the STR-starved 18b (SS18b) model both in vitro and in vivo by comparing the behavior of 22 approved and experimental tuberculosis drugs. Using the resazurin reduction microplate assay (REMA), rifampin (RIF), rifapentine (RPT), TMC207, clofazimine (CFM), and linezolid (LIN) were found to be active against SS18b in vitro, and their bactericidal activity was confirmed by determining the number of CFU. A latent 18b infection was established in mice, and some of the above-mentioned drugs were used for treatment, either alone or in combination with RIF. RIF, RPT, TMC207, CFM, and pyrazinamide (PZA) were all active in vivo, while cell wall inhibitors were not. A comparative kinetic study of rifamycin efficacy was then undertaken, and the results indicated that RPT clears latent 18b infection in mice faster than RIF. Intrigued by the opposing responses of live and dormant 18b cells to cell wall inhibitors, we conducted a systematic analysis of 14 such inhibitors using REMA. This uncovered an SS18b signature (CWPRED) that accurately predicted the activities of cell wall inhibitors and performed well in a blind study. CWPRED will be useful for establishing the mode of action of compounds with unknown targets, while the SS18b system should facilitate the discovery of drugs for treating latent tuberculosis.

The 8-Pyrrole-Benzothiazinones Are Noncovalent Inhibitors of DprE1 from Mycobacterium tuberculosis

8-Nitro-benzothiazinones (BTZs), such as BTZ043 and PBTZ169, inhibit decaprenylphosphoryl-beta-D-ribose 2'-oxidase (DprE1) and display nanomolar bactericidal activity against Mycobacterium tuberculosis in vitro. Structure-activity relationship (SAR) studies revealed the 8-nitro group of the BTZ scaffold to be crucial for the mechanism of action, which involves formation of a semimercaptal bond with Cys387 in the active site of DprE1. To date, substitution of the 8-nitro group has led to extensive loss of antimycobacterial activity. Here, we report the synthesis and characterization of the pyrrole-benzothiazinones PyrBTZ01 and PyrBTZ02, non-nitro-benzothiazinones that retain significant antimycobacterial activity, with MICs of 0.16 mu g/ml against M. tuberculosis.
