Phenotypic heterogeneity in metabolic traits among single cells of a rare bacterial species in its natural environment quantified with a combination of flow cell sorting and NanoSIMS

Populations of genetically identical microorganisms residing in the same environment can display marked variability in their phenotypic traits; this phenomenon is termed phenotypic heterogeneity. The relevance of such heterogeneity in natural habitats is unknown, because phenotypic characterization of a sufficient number of single cells of the same species in complex microbial communities is technically difficult. We report a procedure that allows to measure phenotypic heterogeneity in bacterial populations from natural environments, and use it to analyze N-2 and 002 fixation of single cells of the green sulfur bacterium Chlorobium phaeobacteroides from the meromictic lake Lago di Cadagno. We incubated lake water with N-15(2) and (CO2)-C-13 under in situ conditions with and without NH4+. Subsequently, we used flow cell sorting with auto-fluorescence gating based on a pure culture isolate to concentrate C. phaeobacteroides from its natural abundance of 0.2% to now 26.5% of total bacteria. C. phaeobacteroides cells were identified using catalyzed-reporter deposition fluorescence in situ hybridization (CARD-FISH) targeting the 16S rRNA in the sorted population with a species-specific probe. In a last step, we used nanometer-scale secondary ion mass spectrometry to measure the incorporation N-15 and 130 stable isotopes in more than 252 cells. We found that C. phaeobacteroides fixes N-2 in the absence of NH4+, but not in the presence of NH4+ as has previously been suggested. N-2 and 002 fixation were heterogeneous among cells and positively correlated indicating that N-2 and CO2 fixation activity interact and positively facilitate each other in individual cells. However, because CARD-FISH identification cannot detect genetic variability among cells of the same species, we cannot exclude genetic variability as a source for phenotypic heterogeneity in this natural population. Our study demonstrates the technical feasibility of measuring phenotypic heterogeneity in a rare bacterial species in its natural habitat, thus opening the door to study the occurrence and relevance of phenotypic heterogeneity in nature.

Microorganisms catalyze many of the redox transformations driving the iron cycle in the geosphere. For instance, iron cycling includes the reduction of solid-phase and soluble ferric iron (Fe(III)) to ferrous iron (Fe(II)). However, in order to reduce solid-phase Fe(III), the reduction requires the delivery of electrons extracellularly, requiring a specialized electron transfer system. The mechanism of iron reduction by Gram-negative bacteria has been de-scribed in some detail, but very little is known for Gram-positive bacteria. These microorgan-isms are likely to contribute to iron reduction significantly, particularly in environments where Gram-negative bacteria fare poorly, such as metal contaminated sites, or hydrother-mal environments. Some Gram-positive bacteria use metal reduction as a form of enhanced fermentation, where the metal is a sink for excess reducing equivalents. In these cases, metal reduction is facultative and is not a mechanism for direct energy conservation. Here, we use Clostridium acetobutylicum, a Gram-positive fermenter, as a model organism for its ability to reduce iron and contaminant heavy metals. A major advantage of this model organism is that genetic tools are available to study genes involved in the metal reduction process. We investigated the reduction of solid-phase and soluble Fe(III) by C. acetobutyli-cum and found that it reduces both forms of iron. The bacteria do not require direct contact with solid-phase Fe(III) (as hydrous ferric oxide, HFO) for the reduction to occur. In fact, flavins were identified as likely to be involved in the extracellular electron transfer (EET) in this organism. We found that HFO reduction is increased by utilizing exogenous (resazurin, resorufin, anthraquinone-2,6-disulfonate) or endogenous (riboflavin, RF) electron shuttles. Inactivation of a putative flavin transporter (CAC2841) decreased HFO and Fe(III)-citrate reduction. We proposed that a complex CAC2841/ CAC3100/ CAC3101/ CAC3102 imports RF and CAC2841/ CAC3100 exports flavin adenine dinucleotide (FAD). FAD might be hy-drolyzed by CAC2761 and CAC2766, which interact with membrane-anchored flavoproteins potentially involved in EET (CAC2762 and CAC2767). Additionally, we performed a transcriptomic analysis of Fe(III)-citrate- and HFO-reducing cultures and compared them to fermentation alone. We found two Fe-S oxidoreductases (CA1254 and CAC1021) upregulated with Fe(III)-citrate, which have an unknown function and could be putative Fe(III)-citrate reductases. Additional upregulated redox active pro-teins with potential involvement in solid-phase Fe(III) reduction were identified as CA1044 and CAC3371. These proteins should be considered for further studies. Furthermore, iron reduction impacts bacterial metabolism by buffering the pH and shifting the carbon and electron flow to less reduced metabolites as compared to fermentation. In addition to catabolic pathways, metabolic modeling showed that iron reduction influences anabolic pathways. Finally, metabolic modeling suggests that NADH is the physiological elec-tron donor for iron reduction in this system. This study contributes to a better understanding of the mechanism of iron reduction by Gram-positive bacteria and provides implications for further studies to understand the EET by fermenters in natural environments.

Arsenic (As) is simultaneously a ubiquitous and a toxic element. Arsenic is subject to bio-transformations catalyzed by microorganisms constituting the As biogeochemical cycle. The primordial Earth was devoid of oxygen, exposing life to the highly mobile and toxic arsenite. This early contact with As is imprinted in the tree of life as arsenic resistance genes, e.g. arsenite efflux by transmembrane transporters. Arsenic bio-transformations includes As methylation catalyzed by the ArsM enzyme. ArsM attaches methyl groups to inorganic As, generating organic As in the trivalent (highly toxic species) and pentavalent (relatively innocuous species) forms. Worldwide concern about exposure to As has been raised due to the high As levels in groundwater in South-East Asia used for consumption and rice cultivation. Rice plants are grown under flooded conditions which are conducive to arsenite mobilization and uptake by roots, resulting in the presence of inorganic and methylated As in grains. Compared to inorganic As, methylarsenicals are more easily accumulated in rice grains and are implicated in rice plant disorders resulting in sterility. Methylated species are not synthesized by the plant but by soil microorganisms. To date, mainly aerobic microbial species able to methylate As as an apparent detoxification strategy, have been isolated from paddies. Thus, despite the fact that methylarsenical synthesis appears to be enhanced during anoxic conditions, the drivers and the physiological role of As methylation remain unknown in the absence of oxygen. The thesis focuses on the identification of active As-methylating microorganisms as single species and as members of anaerobic microbiomes from rice paddy soils. In the first part, five bacterial strains and two methanogenic archaea, belonging to genera identified in paddy soils, were evaluated for active arsenite methylation. While aerobic bacterial strains were sensitive to increasing As concentrations, they efficiently methylated As. Conversely, anaerobic bacterial strains were resistant to increasing As concentrations but methylated poorly. Suspecting that As detoxification was occurring through As efflux and outcompeting methylation under anaerobic conditions, we proceeded with the deletion of the arsenite transmembrane transporter in the anaerobic strain Clostridium pasteurianum. The As efflux was disrupted in the mutant leading to higher intracellular concentrations, higher arsM transcription, and increase in the methylation efficiency. Based on the results, we hypothesize that under anoxic conditions, the efficient arsenite efflux systems from anaerobic microorganisms preclude efficient As methylation. In the second part, meta-omic approaches (metagenomics, metatranscriptomics and metaproteomics) were used to identify active As methylators in two soil-derived microbiomes shown to methylate arsenite. The metagenomic data was used to reconstruct the microbial genomes present as metagenome-assembled genomes (MAG). The metabolic capacity for each MAG was identified by the functional annotation of genes while active metabolisms were deciphered from mRNA transcripts (metatranscriptome) and protein expression (metaproteome). Annotation and expression of arsenic resistance genes pointed to fermenting microorganisms as the main drivers of As methylation in both microbiomes. This work is a contribution to the understanding of the linkages between microbial diversity and arsenic bio-transformation.

Extinction, recolonization and local adaption are common in natural spatially structured populations. Understanding their effect upon genetic variation is important for systems such as GMO management, or avoidance of drug resistance. Theoretical studies on the effect of extinction and recolonization upon genetic variance started appearing in the 1970’s, but the role of local adaption still has no good theoretical basis. Here we develop a model of a haploid species in a metapopulation in which a locally adapted beneficial allele is introduced. We study the effect of different spatial patterns of local adaption, and different metapopulation dynamics, upon the fixation probability of the beneficial allele. Controlling for the average selection pressure, we find that a small area of positive selection can significantly increase the global probability of fixation. However, local adaption becomes less important as extinction rate increases. Deme extinction and recolonization has a spatial smoothing effect which effectively reduces spatial variation in fitness.
