Human and eco-toxicological impacts of organometallic halide perovskites

Solar radiation currently represents the most important source of renewable energy. Existing technologies to collect and distribute solar energy are expensive, difficult to manufacture, non-recyclable and not very cost-effective. Recent advances in physics and materials engineering have pointed to photovoltaic (PV) perovskites (or CH3NH3MI3, where M=Pb, Sn) as the future solution for sustainable energy because of their simple fabrication procedure, low price, and high efficiency. Several companies are already building perovskites-based PV devices for commercialization in the near future. Nevertheless, perovskites contain heavy metals, and safety concerns during PV fabrication and transportation have not yet been addressed, not to mention recycling, and environmental hazards in case of any failure of large-area solar panels. This dissertation documents my investigation of the potential health and environmental effects of perovskites. I have performed a "zoom-in approach" on human cells to study gene expression and biochemical changes, and a "zoom-out approach" in vivo to investigate toxicity at an organism level. The time frame during which living cells can be manipulated on the same substrate is short, therefore we selected concentrations in the range of 50 to 200 µg /ml (from 80 to 400 µM)) to observe a measurable effect in vitro. These concentrations may seem relatively high, however, an accidental exposure scenario with such concentrations may occur during material fabrication if safety measures are not taken properly. In the in vitro study using human cells, I have discovered not only a dose- and time-dependent response to perovskites exposure, but also a cell-type dependent effect. Within 24 hours following perovskites exposure, neuronal cells died whereas lung cells became giant and polynucleated. Complementary assays showed that mitochondria were heavily damaged, with an increase in their activity when compared to untreated cells. Furthermore, genome profile studies showed many differences in gene expression levels. Extra analysis identified the co-regulated gene networks rather than individual coding genes, which indicated that some pathways critical to basic cellular functions were heavily affected by perovskite exposure (such as regulation of the metabolism, cell division, cell signaling etc.). To understand more thoroughly, I applied the Scanning Fourier Transform Infrared Microspecrometry (S-FTIRM) to study cell toxicity. This has never been done before. I investigated the biochemical changes displayed on infrared absorption spectra. The results are complementary to other techniques, which makes the use of S-FTIRMS applicable to real-time toxicity studies because of its submolecular sensitivity and high-resolution. I also explored the eco-toxic effects of photovoltaic perovskites on small model organisms: fruit flies (Drosophila melanogaster) and nematodes (Caenorhabditis elegans). In both models, life span and organism development were reduced by the exposure. Moreover, the fertility of young adults was drastically affected. My in vitro and in vivo studies showed that CH3NH3PbI3 and CH3NH3SnI3 are acutely and chronically toxic compounds. The obtained results are conclusive, and encourage the scientific community not only to conduct further tests on more complex organisms, but to first search for novel solutions with non-toxic properties.

Development and application of experimental tools to elucidate the gene regulatory network underlying adipogenesis

Excess fat mass in obese individuals, which is characterized by an increase of white adipocyte cell size and number, significantly raises the risk of developing metabolic syndrome symptoms as well as cancer. A detailed understanding of the transcriptional mechanisms mediating white adipocyte differentiation (i.e., adipogenesis) is required to counteract the growing obesity epidemics. In this thesis, we have implemented two combinatory approaches to detect new protein-DNA interactions in the mouse, one of which targets the adipogenic gene regulatory network (GRN) that underlies the white adipocyte differentiation process. As a first approach to shed light on GRNs, we have developed and validated a powerful approach that combines a high-throughput yeast one-hybrid-based (Y1H) system to detect transcription factors (TFs)-DNA element interactions, together with a novel microfluidics-based technique, enabling the identification and characterization of individual binding sites for detected TFs within the respective regulatory sequences at unprecedented throughput and resolution. Using well-described regulatory elements as well as an uncharacterized enhancer which can play also a role in adipogenesis, we show that our approach in a first phase uncovers many known as well as novel TF-DNA interactions, of which a large proportion were independently validated. In addition, we further demonstrate how our approach can be used in a second phase to characterize detected interactions by enabling the generation of a relative DNA occupancy landscape over the length of the respective DNA element. Furthermore, we provide evidence that this system enables the detection of novel interactions that may have in vivo relevance. Given the strict requirements for direct and well-characterized protein-DNA interaction data to generate and model gene regulatory networks, the presented two-tiered approach should be of great value to enhance our understanding of the regulatory principles underlying mouse gene expression. To identify transcription factors involved in white adipocyte differentiation, we overexpressed TFs in preadipocytes and quantified their effect on differentiation. To this end, we have created a mouse open-reading frame resource consisting of more than 750 fully sequence-verified TF clones. We transferred these TF clones to a Tet-On lentiviral vector and used them to infect white preadipocytes. Based on microscopy-assisted quantification of lipids after induction of differentiation, we identified putatively novel TF candidates that strongly enhanced differentiation based on the increased lipid accumulation, indicating a potential role in adipogenesis. Gene expression and ChIP-seq experiments have been performed for the three top candidates (ZEB1, ZFP30 and ZFP277) to further study their function within the adipogenic regulatory network. To assess whether the effect of these TFs on adipogenesis could be reproduced in vivo, murine adipose stromal-vascular fraction containing adipocyte precursor cells were implanted into mice fed a high-fat diet, after each of the three TF candidates were knockdown or overexpressed in these cells. This experiment and the RNA-seq analyses are currently being processed while this thesis is being written. Furthermore, due to the absence of quantitative real-time PCR (qPCR) primer designing tools that would allow for gene-specific expression profiling in a high-throughput fashion, we design a user-friendly platform: GETPrime. This platform uniquely combines and automates several features critical to optimal qPCR primer design for all annotated Homo sapiens, Mus musculus, Caenorhabditis elegans, Drosophila melanogaster and Danio rerio genes in the Ensembl database. GETPrime primers have been extensively validated experimentally, demonstrating their high quality as well as high transcript specificity in complex samples.

Elucidating regulatory mechanisms shaping the transcriptome and proteome of the gut immune response in Drosophila melanogaster

Work on Drosophila melanogaster paved the way to our current understanding of modern genetics. Since then, this model organism has contributed greatly to various fields such as neurobiology, development, and immunology. The discovery and analysis of the various pathways of the Drosophila immune response led the way to the in-depth characterization of the gut immune response. Furthermore, a genome-wide association study on a population of Drosophila identified resistance to infection by the entomopathogenic bacteria Pseudomonas entomophila (P.e.) as a complex phenotype, with highly resistant and susceptible lines, and highlighted genes and pathways mediating inter-individual differences. However, the molecular mechanisms mediating the resistance to enteric infection remain largely uncharacterized. This study uses the same Drosophila population to analyze what are the molecular mechanisms mediating the resistance to enteric infection. We analyzed the genetic determinants of gene expression variation among the most resistant and susceptible lines in response to infection using expression quantitative trait loci (eQTL) analysis. We also characterized the mode of action of these eQTLs into cis- and trans-acting. Furthermore, we identified the gene nutcracker (ntc) as the only differentially-expressed gene between resistance classes. We then demonstrate that loss of function ntc mutants are significantly more susceptible to infection and then identify a single nucleotide polymorphism (SNP) located in a transcription factor binding site (TFBS) which affects the binding affinity of the transcription factor Broad leading to allele-specific expression variation of the gene ntc. If the transcriptomic response to infection has been thoroughly characterized, it is not the case for the proteomic response. We thus sought to characterize for the first time the proteomic response of the Drosophila to enteric infection. We performed mass spectrometry and RNA sequencing on dissected guts from flies infected by two Gram-negative bacteria, Erwinia carotovora carotovora 15 (Ecc15) or Pseudomonas entomophila, 4h and 16h after infection. We found that a large portion of the measurable proteome (12%) varies after infection and that protein changes are strongly time- and infection-dependent. We showed the relatively poor correlation between gene expression and protein abundance in the Drosophila enteric immune response. Finally, we performed a screen of several proteins that were identified in our proteomics work but had previously not been found when assessing the gene expression response to infection using loss-of-function mutants and identifying 7 genes that modulate overall susceptibility to P.e. infection. In summary, this work analyze the genetic determinants of gene expression variation in the DGRP population upon infection and characterize them according to their mode of action. Furthermore, we describe how a non-coding variant lowers resistance to infection by modulating ntc gene expression through altered Broad repressor binding. Finally, it provides the first comprehensive characterization of the Drosophila gut proteome upon infection by Gram-negative bacteria which can be the basis of future proteomic analysis of the enteric immune response

Material Development for Perovskite/Silicon Tandem Photovoltaics

The developed world is built on the fact that energy is readily available and functionally infinite. The electricity from the wall, the gas at the station, and the heat in our homes are reliable and low-cost. But this comfort is so far only possible through the combustion of fossilized carbon sources. This is not a sustainable system. Not only are these sources finite, but the long-term effects of this much combustion are catastrophic for our planet and species. Transitioning from current energy production to sustainable sources will require the development and deployment of a diverse group of technologies. Chief among these is the generation of electricity from sunlight, or photovoltaics (PV).Most modern PV is based on crystalline silicon. Silicon PV alone could be scaled to provide the necessary energy production, but this could be realized more quickly and efficiently if more advanced technologies are used. The defining metric is the cost per generated electricity. In the case of silicon, the current cost breakdown of materials, manufacturing, installation, and system costs leaves little room for further price reduction; and light-to-electricity efficiencies are near their practical limit. Of the proposed alternatives, the pairing of silicon with a thin film of lead-halide perovskite in a multijunction or "tandem" architecture is one of the most promising. This splits the solar spectrum in two, and raises the theoretical maximum efficiency from 33.3% to 45.1% based on each material better using its segment than any one material could use the full spectrum. The central goal of this thesis was therefore to advance the capability of this type of solar cell while remaining within the constraints of industrially-plausible production methods.Towards this goal, we first isolated perovskite layers to study what limits their performance. This led to improvements in the bulk material quality, the interfaces with adjacent materials, and the layer morphology. We reduced bulk disorder via balancing the annealing temperature, time, and environment. The interfaces were improved by selecting passivating materials which were compatible with our deposition methods. We further observed a complex interplay between the materials used and the environment of the annealing, which illuminated critical dependencies of device performance and gave us a more complete understanding of our material. Finally the morphology was improved via high-temperature annealing. This was enabled by a surface-binding additive which reduced the detrimental effects of such an anneal while preserving the benefits, resulting in a perovskite with less internal resistance. From there, we moved outside of the perovskite layer and developed a light scattering ZnO layer which increased the optical performance and absorption of our cells. Returning to the main goal of the thesis, the lessons learned from work on isolated perovskites were applied in tandems on textured silicon. We additionally increased the perovskite layer thickness and made the bottom-cell more robust to processing damages. Together, the result was a stabilized efficiency of 27.3%. This is better than any silicon cell to date, but work remains to achieve 30% and beyond, extend material stability, scale up the deposition area, and transfer these capabilities to industry. Together, the work done as a part of this thesis represents a step forward in the journey towards carbon-neutral energy production.
