Computational modeling of the olfactory receptor Olfr73 suggests a molecular basis for low potency of olfactory receptor-activating compounds

Abstract

The mammalian olfactory system uses hundreds of specialized G-protein-coupled olfactory receptors (ORs) to discriminate a nearly unlimited number of odorants. Cognate agonists of most ORs have not yet been identified and potential non-olfactory processes mediated by ORs are unknown. Here, we used molecular modeling, fingerprint interaction analysis and molecular dynamics simulations to show that the binding pocket of the prototypical olfactory receptor Olfr73 is smaller, but more flexible, than binding pockets of typical non-olfactory G-protein-coupled receptors. We extended our modeling to virtual screening of a library of 1.6 million compounds against Olfr73. Our screen predicted 25 Olfr73 agonists beyond traditional odorants, of which 17 compounds, some with therapeutic potential, were validated in cell-based assays. Our modeling suggests a molecular basis for reduced interaction contacts between an odorant and its OR and thus the typical low potency of OR-activating compounds. These results provide a proof-of-principle for identifying novel therapeutic OR agonists.

Molecular interactions of odorants with their olfactory receptors (ORs) are of central importance for the mammalian olfactory system to detect and discriminate a large variety of odors with a limited set of receptors. How a particular OR binds and distinguishes different odorant molecules remains unknown on a structural basis as there is no three- dimensional OR structure available. Progress in the area of ligand assignment to specific receptors with the development of functional assays allowing efficient screening of numerous odorant compound libraries is essential for the understanding of the selectivity and sensitivity of odor detection. To improve our knowledge of an OR binding site environment, the first part of this thesis focused on the characterization of the molecular interactions of the mouse eugenol receptor (mOR-EG) which has been shown to be activated by a wide variety of odorants. Computer modeling based on the resolved 3D structure of the β2-adrenergic receptor and mutational studies on mOR-EG were used to determine the key amino acid residues responsible for specific OR-ligand recognition and to determine the localization and chemical properties of the putative ligand binding site. Activation of mOR-EG point mutants was monitored using a cAMP-induced reporter gene assay in Hana3A cells. These investigations were used to improve ligand docking in the binding site and further define a more precise model of the mOR-EG ligand-binding cavity. With the development of genome sequencing, the comparison of ortholog/paralog pairs is becoming increasingly important to study the molecular basis of OR specificity. Emphasis has thus been placed on the characterization of the mOR-EG’s mouse paralog mOR-EV and on its putative human ortholog hOR5D18. These two ORs have been functionally expressed in Hana3A cells and the visualization of both their overall- and cell-surface expression have been performed using different OR fusion proteins. New specific agonists for the mOR-EV have been identified (jasmone, rose oxyde and nootkatone) and first attempts to de-orphanize hOR5D18 have been carried out, by random screening a large panel of more than 250 odorant compounds coupling the OR activation to cAMP-induced reporter gene expression. Based on our knowledge of the mOR-EG ligand binding site, three important positions for ligand recognition that diverge between mOR-EG and mOR-EV were mutated in both receptors to increase their sequence identity. Comparison of their respective ligand repertoires has provided novel insight into the molecular determinants for odor detection and discrimination. Given the importance to assign ligands to their cognate receptors, we established a novel functional assay based on electrical impedance measurements. The detection of ligand-induced cell morphological changes during and after receptor stimulation has been used to quantify the activation of different GPCRs including mOR-EG with their respective ligands. This label-free technique is applicable for many different cell types as well as for endogenously expressed receptors and is suitable for screening large libraries of ORs and compounds. Odorants are generally small hydrophobic cell-membrane-permeable organic molecules with highly variable chemical structures and properties. Due to their large chemical diversity, it is likely that some of them might trigger other cellular processes apart from their "conventional" role in olfaction. The dual role of some odorants acting on the mOR-EG and/or the nuclear estrogen receptor α (ERα) has therefore been explored. Estrogenic effect of these odorants has been measured on ER endogenously expressing MCF7 cells, which represent a sensitive and well-established system for the detection of estrogenic activities, using a Luciferase reporter gene assay and different cell proliferation measuring methods. Finally, computational modeling and ligand docking have provided informations on the molecular recognition principles of odorants on two functionally non-related receptors and will therefore help for the evaluation of the potential risk of chemical compounds used in perfumery.

Over the past years, molecular modeling and simulation techniques have had a major impact on experimental life sciences. They are capable of providing accurate insight into microscopic mechanisms, which are usually difficult to investigate experimentally. Moreover, the integration of experimental data with molecular modeling appears to be a promising strategy to better understand complex biological processes. In this thesis, molecular dynamics simulation has been used in combination with experimental data to investigate two transmembrane proteins: (i) the bacterial chemoreceptor PhoQ and (ii) the Amyloid Precursor Protein (APP). (i) Bacterial two-component system PhoQ and bacterial membranes. Two-component systems (TCSs) are signaling complexes essential for bacterial survival and virulence. PhoQ is the histidine kinase chemoreceptor of the PhoQ-PhoP tandem machine that detects the concentration of cationic species at the inner membrane of Gram-negative bacteria. A full understanding of the PhoQ signal transduction mechanism is currently hindered by the lack of a complete atomistic structure. In this thesis project, the first structural model of the transmembrane (TM) portion of PhoQ from Escherichia coli was assembled, by using molecular simulations integrated with cross-linking disulfide scanning data. Its structural and dynamic features induce a concerted displacement of the TM helices at the periplasmic side, which modulates a rotation at the cytoplasmic end. This supports the idea that signal transduction is promoted through a combination of scissoring and rotational movements of the TM helices. Knowledge of this complex mechanism is essential in order to understand how the chemical stimuli sensed by the periplasmic sensor domain trigger, via the relay of the HAMP domain, the histidine auto-phosphorylation and kinase/phosphatase activity at the cytoplasmic end. The PhoQ sensor domain lies in close proximity to the membrane. Interaction with anionic lipids, such as phosphophatidylglycerols (PG) and cardiolipins (CL), are thought to play a key role in PhoQ activity. Present in bacterial and mitochondrial membranes, cardiolipins have a unique dimeric structure, which carries up to two charges, i.e. one per phosphate group, and under physiological conditions, can be unprotonated or singly protonated. Exhaustive models and characterization of cardiolipins are to-date scarce; therefore an ab initio parameterization of cardiolipin species for molecular simulation consistent with commonly used force fields is proposed here. Molecular dynamics (MD) simulations based on these models indicate a protonation-dependent lipid packing. A noteworthy interaction with solvating mono- and divalent cations is also observed. The proposed models will contribute to the biophysical and biochemical characterizations of bacterial and mitochondrial membranes and membrane-embedded proteins. (ii) Structural and dynamic properties of the Amyloid Precursor Protein. The Amyloid Precursor Protein (APP) is a type I membrane glycoprotein present at the neuronal synapsis. The proteolytic cleavage of its C-terminal segment produces amyloid-β (Aβ) peptides of different lengths, the deposition of which is an early indicator of Alzheimer"s disease (AD). Recently, the backbone structure of the APP transmembrane (TM) domain in detergent micelles was determined by nuclear magnetic resonance (NMR, independently by two different experimental groups). The TM conformations of these two structures are however markedly different. One is characterized by a highly kinked α-helix, whereas the other is mainly straight. Molecular dynamics simulations showed that the APP TM region is highly flexible and its secondary structure is influenced by the surrounding lipid environment. The size of the embedding detergent micelles strongly affects the conformation of the APP α-helix, with solvation being the main driving force for the development of a helical curvature. Once embedded in a membrane bilayer, APP systematically prefers a straight helical conformation. This is also confirmed when analyzing in silico the atomistic APP population observed in double electron-electron resonance (DEER) spectroscopy. In summary, the APP transmembrane domain is highly flexible due to the presence of glycine residues and can readily respond to the lipid environment, a property that might be critical for proteolytic processing by γ-secretase enzymes. The presented thesis work clearly shows how molecular simulations and their interplay with available experimental input can help advance the understanding of the mechanism of complex biological systems and processes on a molecular scale. These results, in particular, go well beyond the current understanding of the functioning of two transmembrane proteins relevant for human health. Furthermore, the computational approaches and procedures developed in these projects will hopefully promote novel integrated strategies for investigating biological systems.

Molecular insights in aqueous systems

The unique structure and dynamics of the water hydrogen (H)-bond network enable a multitude of structures and chemical reactions in both bulk solutions and at interfaces. The underlying molecular interactions between water and dissolved electrolytes, organic molecules, and nanoscale interfaces are difficult to study and hence not fully understood, especially when it involves interactions of length scales larger than one nanometer. In this thesis, we perform second order nonlinear light scattering experiments to investigate extended hydration shells (over one nanometer) and interfacial structures of buried aqueous interfaces that surround nanodroplets. We investigate the spatial range of ion-water interactions by probing the molecular structure of the water network in dilute electrolyte solutions. We find that electrolytes induce long-range, non-ion-specific orientational order in the H-bond network of water (over distances up to 70 hydration shells or 20 nm). These modifications in the water network start at electrolyte concentrations as low as 10 micromolar. The amount of induced orientational order and the concentration at which it occurs is different between light and heavy water. We link the observed ion induced changes in the bulk H-bond network of water to ion induced surface tension anomalies that occur in the same concentration range. We also study the same interactions in solutions with higher electrolyte concentrations focusing on cations. We observe specific ion effects in both the local charge distribution and water ordering in extended hydration shells of ions. Cations with larger charge densities induce larger changes in these two observables that follow a direct Hofmeister trend. The ion-induced structural changes in the water network are strongly correlated with the viscosity B-coefficient and hydration free energy of cations. These correlations facilitate constructing a better molecular model for specific ion effects in aqueous solutions. Next, we study the nanoscale hydrophobe/water interface and related interactions by probing the molecular structure of the interface formed with amphiphilic alkanols. We find that alkanols form a fluid film at the oil nanodroplet surface. Long chain alkanols show similar molecular structures and number densities at the interface. With increasing alkanol density, interfacial water loses its initial orientational alignment. The structure of interfacial oil molecules is more distorted for shorter alkanols. This interfacial structure differs significantly from those of macroscopic planar alkanol/water and alkanol/air interfaces and charged surfactant/oil/water interface, which can be explained by the balance between dispersive and H-bonding interactions. Finally, we develop a new membrane model system: 3D-lipid monolayers with tunable molecular structure on oil nanodroplets in water. This in-situ prepared system mimics the structure of lipid droplets in cells. The interfacial structure of lipids can be tuned from a tightly packed monolayer (liquid condensed phase) to a dilute one (liquid condensed/liquid expanded coexistence phase) by varying the lipid/oil/water ratio. The tunability of the chemical structure, the high surface-to-volume ratio, and the small sample volume make this system ideal for studies of molecular interactions of lipids in membranes.
