A Modular Workflow for Model Building, Analysis, and Parameter Estimation in Systems Biology and Neuroscience

Neuroscience incorporates knowledge from a range of scales, from single molecules to brain wide neural networks. Modeling is a valuable tool in understanding processes at a single scale or the interactions between two adjacent scales and researchers use a variety of different software tools in the model building and analysis process. Here we focus on the scale of biochemical pathways, which is one of the main objects of study in systems biology. While systems biology is among the more standardized fields, conversion between different model formats and interoperability between various tools is still somewhat problematic. To offer our take on tackling these shortcomings and by keeping in mind the FAIR (findability, accessibility, interoperability, reusability) data principles, we have developed a workflow for building and analyzing biochemical pathway models, using pre-existing tools that could be utilized for the storage and refinement of models in all phases of development. We have chosen the SBtab format which allows the storage of biochemical models and associated data in a single file and provides a human readable set of syntax rules. Next, we implemented custom-made MATLAB (R) scripts to perform parameter estimation and global sensitivity analysis used in model refinement. Additionally, we have developed a web-based application for biochemical models that allows simulations with either a network free solver or stochastic solvers and incorporating geometry. Finally, we illustrate convertibility and use of a biochemical model in a biophysically detailed single neuron model by running multiscale simulations in NEURON. Using this workflow, we can simulate the same model in three different simulators, with a smooth conversion between the different model formats, enhancing the characterization of different aspects of the model.

Simple Neuron Models and Adaptation

Predicting activity of single neuron is an important part of the computational neuroscience and a great challenge. Several mathematical models exist, from the simple (one compartment and few parameters, like the SRM or the IF-type models), to the more complex (biophysical model like the Hodgkin-Huxley model). All these models have their own advantages and limitations, but no one is able to reproduce the exact behavior of real neurons. Multiple projects try to simulate complex neural networks, or even the whole brain (i.e. the blue brain project or other big network simulation). To achieve this goal it is very important that simple neuron models simulate, for a low computational cost, the precise activities of all neuron classes. It is well-known that neurons exhibit a lot of different activity patterns (from an electro-physiological point of view). Here we have focused on pyramidal neurons from the layer 5 of the neocortex. They are classified as regular spiking-cells. This cell type shows adaptation and like other neurons, refractoriness. Adaptation and refractoriness are very common neuronal activity in the brain, and so it is important to have a simple model which can reproduce this kind of activity. This project deals with two classical simple neuron models: the adaptive exponential integrate-and-fire model (AdEx) and the spike response model (SRM). We deter- mined the parameters of these two models using data generated with a detailed model, the Destexhe's model which is a HH-like model for cortical pyramidal cells, stimulated with different current injection scenarios. In a second time the model parameters have been set using data from in-vitro recordings of 4 layer 5 pyramidal rat neurons, stimulated with a sinusoid in vivo-like protocol, injected somatically in current-clamp configuration. Then we show that this type of model can capture adaptation and can reproduce the activity of neuron with a high reliability

Dynamic modeling of the TOR signaling pathway in yeast

This Master thesis presents a complete cycle in the use of models for the study of a complex pathway like the TOR pathway. Previous models were reproduced for the phosphatase part of the pathway, and the assumptions used and the results they provided were studied critically, along with the information content of the experimental data they are based on, thanks to a sensitivity analysis framework. This showed that most parameters can be estimated within high bounds of inaccuracy and that further experiments would be useful, some of which can be directly suggested by the analysis. Literature research gave way to extensions and modications of extisting models in dierent directions of the TOR pathway : Npr1, Sch9, Gln3 and Sfp1 regulations. For Gln3 regulation, new quantitative dynamic data was obtained for its localization upon Rapamycin treatment, and used for parameter estimation. The advantage of this new dataset was assessed. Further study of the models revealed that hypotheses could not be discriminated solely by fitting experimental data, but mutant results also gave important information, which nevertheless need to be taken carefully. A new model for Sfp1 control showed qualitatively correct behavior. Sensitivity analysis on this new model was done as well, which also showed that parameters for the non-phosphatase part of the pathway cannot be accurately estimated with the data available, although the dataset on new interactions appears to provide more information. In conclusion, this work shows the progression through creation of extensions to the TOR pathway, assessment of experimental needs, the obtention of experimental data for parameter estimation, and an assessment of the results of simulations and optimization

Integrating omics data into metabolic models of lipids: a platform for the identification of gene mutations from lipidomics data

Kinetic models of metabolic networks are mapping the biochemical reactions taking part in a cell to a mathematical representation. They are the blueprints of the biochemical network, connecting enzymatic activities and metabolic compounds. Kinetic models have been used in systems biology to produce estimates of response of an organism to stress and to reveal potentially efficient targets for cellular engineering. Lipids are major constituents of the cell membrane. They are responsible for major properties of the cellular membranes: hydrophobicity, selective permeability and being the scaffold of signaling proteins. Many diseases are associated with alterations in the lipid distribution in the cell and the composition of membrane domains. Metabolic syndrome, obesity, atherosclerosis, as well as Alzheimer’s, Huntington’s diseases and cancer, all originate from alterations in some stage of lipid biosynthesis. Therefore, advancement of knowledge in the field of lipid metabolism will provide novel insights for further biomedical research and potential strategies for drug development. In the current study we combine lipidomics data and metabolic models of lipid metabolism in yeast Saccharomyces cerevisiae. We use the models as platform for the application of sensitivity analysis and metabolic control analysis, which involves direct and inverse sensitivity analysis. In direct sensitivity analysis we quantify how the changes in enzymatic activities, either by gene deletion or RNAi, are mapped through the metabolic pathway model into variations in lipid profiles. This analysis allows us to identify the effects of the perturbations in enzyme activities (inhibition or overexpression) on the distribution of the lipids synthesized as the end products of the network. We further extend the analysis by casting the inverse problem. With the inverse sensitivity analysis framework, we consider as input an altered lipidomic profile and we are able to identify, the responsible perturbations in enzyme activities that account for such a change. The results of the analysis have been confirmed based on lipidomics analysis of mutant yeast cells. Although we demonstrate the application of the method in models of lipid metabolism it is possible to be applied to biochemical systems of various parts of metabolism and sizes creating a modular platform for identification of mutations.
