Introducing the Human Brain Project

The Human Brain Project (HBP) is a candidate project in the European Union's FET Flagship Program, funded by the ICT Program in the Seventh Framework Program. The project will develop a new integrated strategy for understanding the human brain and a novel research platform that will integrate all the data and knowledge we can acquire about the structure and function of the brain and use it to build unifying models that can be validated by simulations running on supercomputers. The project will drive the development of supercomputing for the life sciences, generate new neuroscientific data as a benchmark for modeling, develop radically new tools for informatics, modeling and simulation, and build virtual laboratories for collaborative basic and clinical studies, drug simulation and virtual prototyping of neuroprosthetic, neuromorphic, and robotic devices. Data-driven Neuroscience: Enabling Breakthroughs Via Innovative Data Management

Scientists in all disciplines increasingly rely on simulations to develop a better understanding of the subject they are studying. For example the neuroscientists we collaborate with in the Blue Brain project have started to simulate the brain on a supercomputer. The level of detail of their models is unprecedented as they model details on the subcellular level (e.g., the neurotransmitter). This level of detail, however, also leads to a true data deluge and the neuroscientists have only few tools to efficiently analyze the data. This demonstration showcases three innovative spatial management solutions that have substantial impact on computational neuroscience and other disciplines in that they allow to build, analyze and simulate bigger and more detailed models. More particularly, we visualize the novel query execution strategy of FLAT, an index for the scalable and efficient execution of range queries on increasingly detailed spatial models. FLAT is used to build and analyze models of the brain. We furthermore demonstrate how SCOUT uses previous query results to prefetch spatial data with high accuracy and therefore speeds up the analysis of spatial models. We finally also demonstrate TOUCH, a novel in-memory spatial join, that speeds up the model building process.

Data-driven whole mouse brain modeling for multi-scale simulations

In this thesis, we present a data-driven iterative pipeline to generate, simulate and validate point-neuron models of the whole mouse brain. The ultimate goal is to replicate close loop experiments with a virtual body in a virtual world. This pipeline was origi-nally created by a PhD student of the Blue Brain Project and this pioneer work has yielded the first versions of the model and their simulations. My objective is to refine, extend and consolidate the previous version of the workflow and in particular to extend the repertoire of neuron types by integrating and consolidating available literature data.The pipeline has four main parts. First, we define a pair of reference atlases to create a spatial reference for every dataset that we want to integrate. Second, we create a cell atlas with estimates of the number and density of the major cell types in each brain region. Then, we build a connectivity atlas that describes the connections of each neuron of the mouse brain and their properties. Finally, we assign point-neuron parameters to each of the neuron types, and synaptic parameters to each of the connection types of our model to obtain a point-neuron network of the mouse brain. This network can be simulated to perform mouse brain experi-ments in-silico.In this thesis, we evaluate the quality of the different reference atlases, released by the Allen Institute for Brain Science and pro-vide methods to mitigate the impact of artifacts in the original images. We further extend the cell atlas with density estimates of more inhibitory neuron types. To do so, we introduce a new method to combine estimates of inhibitory neuron counts from the literature into a consistent framework. We also estimate inhibitory neuron density in regions where no literature data are avai-lable, using collected literature estimates and gene expression data from in situ hybridization image stacks. Our approach can be further extended to other cell types and provides a resource to build more detailed circuits of the mouse brain. Next, we refine the connectivity atlas, including literature findings on short-range connectivity. Additionally, we construct a database to store data collected on neuron types point-neuron parameters and synaptic parameters. With the results of the previous steps, we generate a new version of the whole mouse brain point-neuron network. We tested this new model against its previous version using three benchmark experiments. We explore the possibility to embed and connect detailed circuit reconstructions of the mouse brain to our point neuron model and co-simulate them. Finally, we constrain a 3D skeleton model of the mouse with joint constraints from the literature and attach muscle to its bones to create a musculoskeletal model of the mouse body that can be simulated in close-loop with our model to reproduce motor control experiments.

Simple Neuron Models and Adaptation

Predicting activity of single neuron is an important part of the computational neuroscience and a great challenge. Several mathematical models exist, from the simple (one compartment and few parameters, like the SRM or the IF-type models), to the more complex (biophysical model like the Hodgkin-Huxley model). All these models have their own advantages and limitations, but no one is able to reproduce the exact behavior of real neurons. Multiple projects try to simulate complex neural networks, or even the whole brain (i.e. the blue brain project or other big network simulation). To achieve this goal it is very important that simple neuron models simulate, for a low computational cost, the precise activities of all neuron classes. It is well-known that neurons exhibit a lot of different activity patterns (from an electro-physiological point of view). Here we have focused on pyramidal neurons from the layer 5 of the neocortex. They are classified as regular spiking-cells. This cell type shows adaptation and like other neurons, refractoriness. Adaptation and refractoriness are very common neuronal activity in the brain, and so it is important to have a simple model which can reproduce this kind of activity. This project deals with two classical simple neuron models: the adaptive exponential integrate-and-fire model (AdEx) and the spike response model (SRM). We deter- mined the parameters of these two models using data generated with a detailed model, the Destexhe's model which is a HH-like model for cortical pyramidal cells, stimulated with different current injection scenarios. In a second time the model parameters have been set using data from in-vitro recordings of 4 layer 5 pyramidal rat neurons, stimulated with a sinusoid in vivo-like protocol, injected somatically in current-clamp configuration. Then we show that this type of model can capture adaptation and can reproduce the activity of neuron with a high reliability
